Are you saying there's a half inch gap now? If so, you really need to address it, as the toilet should rest on the tile for stability. There's big trouble ahead if you don't. The only way to really fix it is to remove the toilet and reset it - which is actually pretty easy.

When I re tiled my bathroom I had too much of a slope from the new toilet, and I had to set extra tiles and mortar them in at the gap end, tucked under the toilet. I finished it with grout that matched the toilet.Just set new tile flooring in bathroom how do i make up the difference i gained from the flange to floor?
They make a flange specifically for this reason..in all home depots lowes etc..it simply fits into the old flange and raises it to the height you need..simple glue in..go to thier plumbing department and let them know what you need
Oops! Check with your local hardware store, Lowes or Home Depot or a plumber. But I think you should have removed the flange, tiled up to the hole and re-installed the flange or put in a new one so it sits on the tile.
